Is it possible to delete multiple locations in Extra POI Editor? I can only seem to select one at a time and delete.

No, it's not possible in EPE. The alternative is to edit the file using a text editor on your computer. CSV files are text but can be read and formatted into columns in Excel or another spreadsheet program. GPX files are more tricky due to the fact they are HTML.
